It has a plot hole in it. It doesn't explain how Cain is suddenly showing back up. Providence lead him away the first time- did they just let him go? Did he have a really good lawyer? Was he slapped on the hand and told not to do it again?

Actually, there's no real plot hole there. I remember Rex asking Cain that very question, and Cain explained that he'd bribed someone in Providence to get him loose, that not everybody was happy working with an EVO.
Considering that Van Kleiss had a guy on the inside along with Weaver's crew, I'm willing to buy that. I dunno about anyone else though.

Who says it's just one guy? There could be several people in Providence who've been disillusioned by their jobs. I mean it wasn't just Weaver selling re-activated nanites to Van Kleiss. It seemed like all Paradise Base was in on it.
